Le 15 ème siècle voit s'édifier la Tour Carré, également appelée Tour du Roi René en référence au comte de Provence qui voulait améliorer la défense du fort. Deux siècles plus tard, l'autre tour, la Tour Ronde, est construite et sert de tour de vigie.

La construction du fort, décidée par Louis XIV, est réalisée de 1668 à 1671 par le chevalier de Clerville, après expropriation des Hospitaliers et de nombreuses habitations.

Le roi René décide d'édifier à la place de la Tour Maubert, une tour plus importante de 28,5 mètres de haut construite de 1447 à 1452 : c'est la tour carrée actuelle du Fort Saint-Jean au cœur du Mucem. La construction est confiée en 1447 à l'ingénieur Jean Pardo et à Jean Robert.
